You should be in the Domain Settings for that domain. Scroll down to Additional Settings and click on Manage DNS.

In the Manage DNS window scroll down to Nameservers and click on Change.

An Edit nameservers window will appear. Click on Enter my own nameservers (advanced).

If at any time it prompts you about being sure about changing the names servers tell it yes. Enter in the 2 Cloudflare nameservers :

jeff.ns.cloudflare.com
pat.ns.cloudflare.com

Save when done. If it prompts you about the dangers of changing nameservers tell it to continue until the servers are changed.

The name servers should be entered in when done.

These should be the only changes needed in Godaddy.
